Does the converter handle DRM-protected MOBI files?

No. PDF.to cannot remove DRM and will refuse protected MOBI files. You must remove DRM legally (e.g. through the original retailer) before conversion.
Does the EPUB keep my reading position from the MOBI?

No — last-read-position is reader-specific and stored by your device. The EPUB file itself is just the book; sync your reading position via your reader's cloud.
